Deciphering gene regulatory relations is essential for understanding the underlying mecha-nisms of healthy and disease states. Within the regulatory relations formed by transcription factors (TFs) and their target genes, we studied trans effects of TFs on the expression of their transcribed genes, exposing a high order of regulation.

We provide a comprehensive map of tissue-specific associations between expression and binding variations within TFs and the expression of their associated genes.

Using machine learning models for genetically regulated expression, our approach tested two possible mechanisms by which variations in TFs can affect gene expression, including variability in the expression of the TF, and genetic variants within the TF gene that may affect binding affinity of the TF to the TF binding site.

Our tissue-specific map provides tissue-specific Complex genetic regulation associations that can be further tested for association with tissue-specific phenotypes.
